Both facilities are located off Toccoa Highway, just outside Clarkesville.
The Ruby Fulbright Aquatic Center, on Paul Franklin Road off Toccoa Highway, had no signs of forceable entry, according to Sheriff Joey Terrell.
"Somebody had a key at the aquatic center," Terrell said. "Either that or they were hiding in the building and went out the doors."
Voting equipment in that facility, used this week for early polling, was not disturbed.
"It was locked in the room," Terrell said. "It was still locked when they came in."
"The cash register was open and the safe was gone that was under the counter," Terrell said.
Burglars got away with an undisclosed amount of money.
Also burglarized was the office of the Georgia Forestry Commission, located on Toccoa Highway adjacent to the Habersham County Fairgrounds.
Terrell said he had not talked to investigating officers yet regarding that break-in.
