House of Raeford Farms and plant manager Gregory Steenblock were charged with 14 counts of violating the federal Clean Water Act.
The indictment accuses the company of bypassing its water treatment system 14 times at its Raeford plant between 2005 and 2006. The wastewater was sent directly to the Raeford publicly owned treatment works.
A message left at House of Raeford was not returned Monday afternoon.
House of Raeford processes chickens and turkeys in eight plants in North Carolina, South Carolina, Georgia, Louisiana and Michigan.
