After the Raiders (12-2) took a 14-7 lead in the second quarter, Dougherty tied the game when Nelson broke for a 20-yard scoring run.
On a replay, Nelson's knee appeared to touch the ground after he was tossed to the ground by a Shaw defender, but the play still stood.
From that point on, Shaw couldn't find its rhythm on both sides of the ball, going scoreless in the second half.
Nelson, who completed 8-of-13 passes and had 14 carries, scored on a 26-yard run just before halftime. He added a 1-yard touchdown in the fourth quarter.
Xavier Cheeks ran for 91 yards on 19 carries, including a 4-yard touchdown in the first half for Dougherty. Michael Nelson caught three passes for 50 yards.
Quarterback Cam Greathouse raced for an 84-yard touchdown run, giving Shaw a 14-7 lead in the first quarter. Arsenio Williams finished with 41 yards rushing on eight carries in the loss.
